I didn't install the flange bolts on one side of my toilet correctly. The washer and the protective plastic disc aren't aligned so I can't snap on the decorative white cap. Can I count the number of turns I need to undo the nut, align the washer and disc, and then retighten the bolt based on the previous count? Thanks.

You can remove or loosen the nut, adjust the disc, and retighten. The toilet isn't going anywhere.

The wax may make it difficult to move the bolt. But, you should be able to move it. This is one reason why it's recommended to use two nuts on that bolt...one to hold it to the flange so it can't move around and it stays upright, and then the second one on the toilet to then anchor that to the flange. If you can set the toilet down on those bolts that are anchored, you should be able to finish things off cleanly without having things shift in the process or slide out of the slot. Not all bolts will allow you to do that...you need ones that are threaded along (nearly) their entire length. Often, the cheaper ones are only threaded part way.

Hey, wait a minute.

This is awkward, but...
