Half bathroom vent dilemma

Hello

I am redoing a half bathroom. After taking off two layers of tiles and almost 2 inches of cement I found the vent pipe for the toilet going across over joist. I wanted to change to Plywood with Cement Board or Ditra for my base but not sure how to go about it since the vent pipe is sticking out. I also wanted to “upgrade” the plumbing — PVC for toilet and drain/vent + PEX or copper for the water line. Current I have galvanized pipes and brass. Any advice would be greatly appreciated. Also, if this toilet is connected to the stack directly, do I need that vent?
