I've encountered this problem before, but I can't remember how I solved it.
I'm working with an old Standard tank. I've repaired a crack in it and am now re-building it with a new fill/flush valve. The new tank/bowl gasket seems to be too thick. If I lay the tank on the bowl with the gasket in place and put the bolts through they don't make it to the bottom of the bowl holes. I know I can get longer bolts, but even so, to get the tank to compress the gasket enough so the tank is solidly in place they would need to be really cranked down on. It would break the porcelain.
