Ghost Flushing, Need New Flapper or Bigger Problem?

Hello, I am new to this site and am also fairly new to home ownership. We bought our house 4 years ago. The toilet in the bathroom when we moved is quite old: a one-piece Kohler Rialto K-3402 (from 1983). Not too long ago we noticed the toilet flushing on its own, so we checked it out and, sure enough, the flapper was old and the side of it ripped. After purchasing several new flappers we thought were compatible, none of them seem to have fixed the problem. And I don't know why, but I've noticed the water level is also too high at times (but not all the time).

We went and purchased a new flush valved (a Kohler 83650), but haven't installed it yet, for fear it's not compatible. The problem is, I don't think neither the fill valve nor the flush valve are the originals. The fill valve says Fluidmaster on it. I don't know how needing a new Flapper has created such a problem. What to do? What could be wrong? Thank you for any suggestions.
