Remodeling Bathroom...Leak

We are remodeling our entire full bathroom. We started because we thought the toilet had leaked several times and damaged the floor. We ripped all the sheetrock/drywall down. We got some rain yesterday and noticed that the toilet/gas vent pipe has actually been causing the damage not the toilet itself. We replaced the roof 3 years ago with a metal roof, put on new vent boot and flashing and have put tar ALL around it. We got in the attic last night to see where the water could be coming from...NOTHING. No holes or anything. Any suggestions on where the water could be coming from? Its dripping from the 2x6 at the ceiling where the vent pipe is running down the drywall onto the floor and into our basement.

Because of the way roofing is installed, the leak could be anywhere above the vent and then run down under the roofing until it reaches a spot to leak through, which would be the vent pipe.
