I trying to determine which configuration is best to use to tie a toilet line and floor drain to an ejector pit.

Option 1 - Long radius Wye + 1/8

Option 2 - 3 3 2 Wye with 45 degree street elbows on each end

See pictures below: Is there a difference here or will both work?

Either one of those would work. I like option 2 best.
You will need to vent the toilet and the floor drain before it enters the sewage ejector. All that is treated as a normal plumbing job.
The sewager ejector also gets a vent, a discharge, a valve to shut off the water going out so that you can work on things, and a check valve for the pump.
