Any idea of how to kill off the mold on the rafters and plywood???

Chlorox. Dilute it in one of those garden sprayers that you pressurize by pumping the handle up and down (like a bike pump). It won't take much bleach to kill the mold and mildew. I do this all the time on my vinyl siding. A cap or so per gallon is usually all it takes. Just don't soak the wood or you'll have bigger problems.
