I am installing a pop-up drain in a frosted glass vessel bowl sink. Professionals overwhelmingly seem to favor putty for any drain, but my concern in this case is that the "gray" putty may show through around the drain/glass. Clear silicone may be better?

The whole point is to make a gasket. You can use anything really.

How long all "sealants" work, is up to lady luck.

Whatever you choose, it won't be destructive nor permanent. You're not doing this with epoxy. So if the silicone fails 5 or 10 or 15 years down the line, you can just redo it in minutes.

Silicone is pretty permanent, I think, if it is between the bowl and the drain pieces. If putty exudes, you can scrape it off fairly easily. If silicone exudes, it is harder to get off.
