Roof Venting Condensing Gas Furnace

I have a condensing gas furnace in the attic vented through the roof using the two-pipe system. The measurement from the opening of the intake elbow to the top of the vent pipe is 9 inches. The installation instructions call for a minimum of 12 inches. How serious is this (It has been this way for 10 years!)? Should I extend the vent pipe a few inches higher using a PVC coupling and short section of PVC or are couplings a code problem?

I appreciate any information you can provide.
