I need to do a full house re-plumb in stages (this is only part of major renovation work). I am using expansion PEX with several plastic manifolds (all from the same manufacturer). I was thinking of just blocking off some of the ports that I won't be using until I can later run lines end to end: short section of pipe with stop plug.

Q: Can I remove my temporary lines and be able to reuse the port to attach my permanent lines?

Replacing multiple manifolds isn't something that I'd do.

I've read that some cut the outer ring and then heat up the pipe to pull off. Mostly this is for brass fittings.

I suppose an option would be to pre-stage my next phase lines (in their expected full length) with stop plugs. A concern is that I'd be dead-ending water flows, stagnating water for some time before I was able to (flush and) do final hook-ups.

maybe just cut near the manifold but leave enough room to cap with sharkbite push-on caps or hose bibbs or LH ball valves

Breplum's idea of installing ball valves now is ideal. You're going to want them anyway and it eliminates your concern of stagnate water.
