I need to install a new water pressure tank. Do I need to shock the well with both for this and run it through the whole system so that the pressure tank is sanitised?

Will this damage the rubber in the pressure tank at all?

A new pressure tank will be clean enough. But anytime you break lines apart or open then well it might be a good idea to sanitize. Shock chlorine will eat on everything including rubber, copper, brass, steel, etc. Just don't make it any stronger or leave it any longer than needed.
