Toilet Install In Rough-In Basement

Can someone list the steps in installing a toilet in a roughed-in basement. I have the waste pipe sticking up through my concrete slab and capped. Questions: What is the first fitting I need to install, and should I just cut this flush with the cement or should I install the vinyl floor first? Thanks and a great site to learn from, Scott
