Your supply lines are probably galvanized steel, which rusts on the inside. You can determine this by looking either at the water supply lines that come out of the wall, or in the basement. Copper is easy to identify, so if it's not copper, but silvery looking, it's steel. They are threaded together pipes, and a royal pain to dismantle. The other possibility is that the rust comes from a faucet part.
