However, after the flush is done and the water finishes filling the tank, the valve seems to shut with a 'BANG' in the pipes. The same thing happens in the shower if you turn off the water to the faucet. It does NOT happen if you turn off the water while the shower head is still running. This happens only on the second floor.

Quick closing plumbing fixtures, excessive water pressure and loose piping in the walls can all contribute to "banging" noises.
A licensed plumber should inspect the system to see what exactly can be done to correct it.
Replacing the toilet will not help the banging situation.
