Broken flange

I need an expert opinion. When you are laying a new
linoleum in the bathroom..Are you supposed to remove the closet flange that lays on top of the floor before you lay the new linoleum floor. I understand that the new linoleum floor should very close to the rim of hole of the new flange. Then after the new floor is put in,then the plumber comes in and put the flange back on TOP of the new floor. I am trying to confirm that this is the correct way to do it. If you don't follow this procedure then there will be water leakage when you put the toilet back on the floor.
Please tell me the correct way to do this.
