toilet flange

We recently decided to replace the linoleum floor in the bathroom. Upon removal found the floor rotted due to the toilet leaking. Also found there to be no flange. Toilet mounted directly to wood. We purchased a plastic flange but it won't fit. The waste pipe is 4" but is corroded and won't alow the plastic flange to fit inside it. Also, if we ever get the flange to fit, it will not be level with the floor. The part where the bolts go in will be raised slightly above the floor. Is that okay? Or, do we have to cut the cast iron pipe. If so, how do we do that.
