It could be that the replaced toilet had a leaking flapper which would have allowed the fill valve to be always open.
With the new toilet, the system became tighter, and water hammer became more apparent. If water hammer is the problem, draining the system down with all of the faucets open and then refilling may help. Sometimes the air chambers in a plumbing system become water logged.
