Air in water lines

We had a problem with our water conditioner (piston) and it took a week to have it repaired. In the meantime, our hard water wreaked havoc on our fixtures and our water heater started making noises. We drained 10-15 gallons out of it. A lot of black water came out. It's still coming out. It has quieted down but now when we turn on our faucets there are explosions of air coming out. Sometimes when we first turn the water on but ususally after it has run for a couple of seconds. This happens when the water hasn't been used for an hour or so. Is this dangerous and what can we do about it? HELP!!!
