Installing a bathroom in a basement

My son has purchased a home that had the waste plumbing stubbed in the basement. The 3-inch drain pipe protrudes about one foot above the floor and the other drain pipe is located about 12 inches away and protrudes up about one foot. I assume that the basement floor will need to be broken around the stool drain so the pipe can be cut at the proper height to allow a stool flange to be installed. Also the lavatory drain will need to be moved to allow the lavatory to be located far enough away from the stool to provide at least 15 inches and perhaps 24 inches of clearance from the stool to the lavatory cabinet. Is that correct? Give me some feedback.
