Joe, If it was the ballcock the water would be going over the overflow tube. Try a dye test in the tank. Use a little food coloring and put a few drops into the tank and let it sit a while and if the color gets into the bowl you know it's in the flush valve somewhere. Did you use the original Kohler parts to replace the flapper ans flush valve seal? If you are still having problems I would replace the complete ballcock and flush valve part # 84499 the cost is about $85.00 that usually works every time.
