Shower Floor

I am installing a Swanstone solid surface shower pan. I am going to lay it in a mortar mix bed. The shower pan came with a plastic self-caulking type drain seal. The directions indicate that the drain pipe should be cut off at approximately 1/4 inch above the sub-floor for the seal to work correctly. If I am going to inbed the shower pan in a bed of mortar, how do I maintain the required 1/4 inch? Some helpful hints in trying to maintain the 1/4 inch would be greatly appreciated.
