Trap protrudes through vanity bottom

Yes, there is a shelf under, it is similar to this model
I will perhaps box in the protruding trap. As has been pointed out it is not really noticeable unless you crouch down and look, so it is not worth loosing the shelf.

And why did you plumber install the hot water line directly over the drain pipe. It's customary (or maybe I should say "better looking") to have the hot and cold shutoffs centered in the cabinet on each side of the drain pipe.
